Can you also upgrade from PDME 2007 to 2009 using the same process? Or would you recommend upgrading to 2008 and then to 2009?

Not that anyone should know the answers to everythig all the time, but I'm surprised you didn't test this.
The answer is: Yes, you can upgrade directly from PDME 2007 to EPDM 2009 without passing through the 2008 version. Of course, every setup and configuration is unique. As such, it is always recommended that you test such an upgrade before deploying it to your live system. You should also make sure you backup everything before you upgrade. The Installation Guide has complete instructions for both the backup and upgrade processes.
I can't test it because I don't have 2007 Enterprise.
